Lindstrom, 21, scored midway through the first half to give Frankfurt a much-needed third win of the season and put a stop to Freiburg's impressive start to the season.
Frankfurt, who have struggled this season under new coach Oliver Glasner, now sit five points clear of the bottom three.
Despite losing both of their previous two games, high-flying Freiburg are still in third place after going undefeated for the first ten games of the season.
Freiburg's first home loss of the season came in their new stadium, which opened just a month ago.
